The town was first established in 1846 and was originally named "Pine Forest" due to the abundance of pine trees located in the area. The name was eventually changed to Winnsboro in 1851. The town was named after Benjamin Franklin Winn, who was of Welsh descent and brought farming and sawmills to the area.

Winnsboro is home to many historic buildings, one of which is the historic Majors House, which was built in 1895. The Majors house was the home of Winnsboro's largest landowner and cotton farmer, William Rufus Majors. There are also several sites on the National Register of Historic Places such as the Langford-Ellis-Moore Drug Store and the Winnsboro State Bank.
